If it's bent the rear quarter panel, they'd have to repair the rust in order to spray it, so it should be included? You might want to have a word with them while they're inspecting it.
If they reckon it's looking like repair costs outweigh car value, you could enquire about about cost of a repair if you supply the quarter panel (via cebul)?

That is unlucky mate. When I had my old Lude an old biddy hit my front wing and pulled the bumper off I spoke to the body shop when they inspected it and they put a few hundred extra on which went towards my respray. I hope it's only your back box is knackered not all the way up
